The downtime job reads the downtime.dat file to identify what existing downtime is scheduled to prevent it duplicating. It is possible that under Nagios 3 this file has changed or moved, and the script is now no longer able to read it properly. Hence you end up with the jobs being re-scheduled.
I would need to find out more about how Nagios3 logs downtime schedules to work on this. Currently, we run Nagios 2 here (and previously Nagios 1) and so I have only coded support for these into the script so far.
