Remember that once you restart the scheduler, it will take about 10-15min to get graphs restarting (since it needs to collect 2 or 3 data points in order to calculate an ongoing rate).
You can check the .rrd files to see if they are being updated (see if the timestamp changes)
You can also run the MRTG process manually form the command line to spot any obvious errors.
If the system is working fine, and then stops intermittantly without you changing any configuration, then check for the scheduler dying -- possibly your server has a resource problem, so check the system event log for error messages.
